BuellXB12XT2009

I performed my first 1,000 mile oil change on a new 2009 Ulysses XB12XT. I thought after 30 minutes of oil draining, all of the oil had drained into the oil pan because no more oil was leaving the swingarm area. I replaced the new filter, replaced the drain plug and began to funnel in the 20w50 oil. Including the oil filter, I noticed I was over-filling at just 2qts of oil? I loosened the drain plug, and sludge began to makes its way out until clean oil began to flow freely.
My question here is, after draining enough oil to get an "accurate" reading on the stick, I only had under 2qts of NEW OIL in the bike. I ran the motor for approx 5 mintes to get a "hot' reading, but still have a "normal" reading on the stick. Should I run the motor for 5-10 minutes and drain the new oil to make sure all of the sludge has made its way out of the engine and lines? I don't understand how I could have an accurate reading on the stick if I only have under 2qts of NEW OIL. Is it possible that all of the old oil/sludge is still in the engine/crankcase/lines?
Sorry for the length of my question...but any help would be appreciated.
